Tohno Shiki est un garçon qui a miraculeusement survécu à un grave accident quand il était petit. Suite à cet accident, il vit séparé de son foyer. De plus, il a acquis un étrange don : en effet, il voit des lignes sur les objets et les hommes. Il s'agit des lignes de la mort, qui permettent en les suivant de détruire l'objet ou l'être vivant. Heureusement, Shiki s'est vu offrir des lunettes qui empêchent la vision de ces lignes de la mort.
L'histoire commence quand Shiki est convoqué au foyer familial suite au décès de son père.
